After initially rejecting her, Chuck finally accepts Elizabeth and is then met with a sexual harassment claim from his former employees. Despite his innocence, he settles to keep the scandal out of the media.
Jack Bass, Chuck's sinister uncle, informs the media anyway and necessitates Chuck signing the hotel over to Elizabeth to appease the public. She betrays him and signs the hotel over to Jack, whom she loves. However, she calls Chuck to say goodbye and reveals that Jack chose the hotel over her. She then reveals to Chuck that she is not his mother and she does not know whether his real mother is alive or dead.
Chuck and Blair agree to team up to take down Jack to get the hotel back. Jack tells them both separately that he will only give up the hotel if he has sex with Blair. Unbeknown to Blair, Chuck sets the situation up and Blair goes to Jack's. After a kiss, Jack tells Blair the truth about Chuck's involvement. Blair breaks up with Chuck and he gets the hotel back, vowing to get Blair back too.

Chuck tries desperately to win Blair back, doing everything from banning all of the other Upper East Side men from dating her to asking her to meet him on top of the Empire State Building. Blair decides that Chuck is her true love and she's going to meet him, but Dorota suddenly goes into labor and she ends up being two hours late.
Chuck, thinking she is finally over him, leaves the building heartbroken and nearly suicidal. When he gets home, he sees that Jenny Humphrey has arrived looking for Nate.
The two drunkenly sleep together, heartbroken that their true loves don't return their feelings. Blair appears later in Chuck's suite, apologizing for being late, and the two reunite sleep together. Chuck is about to propose to Blair at the hospital, as they visit Dorota and her new baby, when Dan appears and rashly delivers a punch to Chuck's face. He then forces Chuck to tell Blair what happened between him and Jenny.
Blair breaks things off with Chuck and informs him that it's over for good. She also threatens to ruin Jenny's life if she doesn't leave Manhattan immediately.
Chuck then travels to Prague to escape New York for a while, feeling as though he has nothing left. He gets robbed by two muggers who insist on taking the ring that Chuck intended on proposing to Blair with and when Chuck puts up a fight, he gets shot. The last shot of season 3 is him lying in an alley, presumably dying. He creates a fake name and persona as he no longer wants to be the manipulative Chuck Bass. He eventually reveals who he really is and returns to New York City with her, at the request of Blair and Serena.
Blair insists she no longer loves him, but still schemes to undermine his new relationship. He eventually falls for one of her schemes and breaks up with Eva. He realizes his mistake and begs her to take him back, but she refuses, saying that he showed his true feelings by continuing to believe Blair over anyone else. Chuck asks Blair whether she still has feelings for him, and she denies it, prompting him to declare "war" on her. He tries to "take" Columbia from her, and arranges for Jenny Humphrey to return to the city in order to stir up trouble for Blair, who still hasn't told her minions why she banished Jenny from the Upper East Side in the first place.
After Jenny declares that it's only a matter of time before they both destroy each other, Chuck and Blair agree to a truce. They even draw up a contract, with the stipulation "no touching," but their mutual attraction proves too powerful and they soon fall into an enemies-with-benefits relationship. In "The Witches of Bushwick", Chuck accidentally tells Blair during foreplay that he loves her and, not knowing whether his words are true, Blair chooses to gloss over the moment.

They hear about Serena being hospitalized and while they're sharing that maybe nothing can change between them, Jenny walks in and interrupts their conversation.

While driving Blair home, Chuck tells her that he showed up only for Serena. After that Blair still sends him her traditional pie, saying that even if they can't be friends it doesn't mean that they aren't.
So he sets off to New Zealand, where his uncle Jack Bass is currently living. Russell is the main contender to buy Bass industries. Chuck, however, manages to save the company after it is revealed that Russell accidentally killed his wife in a building fire that Bart was originally accused of. In "The Princess and the Frog" he learns that Blair's relationship with Louis is serious, and that there is talk about them getting engaged. He gets drunk and embarrasses Blair in front of Louis' mother, and later tries to force himself on her, while pushing her down and smashing a glass window right next to her face, after she tells him about her engagement.
Blair ends up with her cheek being cut. There, the two are seen dancing and smiling happily. Blair pulls him off the dance floor into a private room and the two have sex. Blair decides she is going to leave Louis, but Chuck stops her, telling her that she needs to be with Louis because he makes her happy.
At the end of the episode, Chuck decides to spend the summer traveling with Nate. They have a volatile relationship, they always have, but I do not believe—or I should say we do not believe—that it is abuse when it's the two of them. Chuck does not try to hurt Blair. He punches the glass because he has rage, but he has never, and will never, hurt Blair. In the following episode, it is revealed that Chuck has an emotional disorder as a result of his losing Blair, and which now causes him to be numb to physical and emotional stimuli. Dan decides to help Chuck break through this emotional barrier, and gets him a dog, hoping to spark some emotion. However, it is only when Blair reveals to him that she is pregnant with Louis's baby does Chuck begin feel again — he is shown crying over the revelation at the end of the episode.
The two fight outside school and Nate tells Chuck to stay away from him, then breaks up with Blair. Feeling alone, Blair goes to see Chuck and tells him that his plan worked and he's the only one she can turn to. During Spring Break, the Bass' and van der Woodsen's move in together. At Bart and Lily's rehearsal dinner, he leaves with Blair to find Georgina and take her down for good Woman on the Verge. At the wedding, he sees Howard Archibald participate in a sketchy deal and informs Nate, who catches his father trying to leave town to avoid going to prison. During his speech, he gets inspired to speak from his heart and forgoes his note cards. In the speech, he talks of true love and the power of forgiveness and perseverance, inspired by his relationship with Blair.
After, she forgives him for revealing she slept with Nate and the two enter into a relationship. He suggests they take it slow, and Blair finally believes that Chuck is a romantic at heart. Once Bart hears of their relationship, he is pleased and hopes Chuck will use it as a way to mature and abandon his childish ways. After hearing his father speak about how being committed will change him, Chuck is spooked and decides not to accompany Blair to Europe, as originally planned.

At the Vitamin Water White Party, while Blair is waiting for Marcus to pick her up, Chuck reveals that he was afraid that if they spent the entire summer together, she might see who he really is.
Blair then says that she will belong to him and him only, if he tells her he loves her. He ultimately can't expose himself in that way and Blair leaves with Marcus. Chuck begins to have sexual performance problems due to being rejected by Blair, and eventually asks her to have sex with him; which she initially refuses.
During a blackout, the two end up kissing while he pretends to be Marcus The Dark Night. Dan, on a snooping writing assignment, pretends to become close to Chuck and he reveals that his mother died in childbirth and he feels responsible for her death. After he discovers Dan was writing about him, he lies that his mother died in a plane crash.
A guilt ridden Dan sends what he wrote to Bart, who admits to Chuck that he never blamed him for his mother's death and he has trouble being close to him because he sees her in Chuck The Serena Also Rises.
While visit Yale University, Chuck is kidnapped by a secret society who offer to let him in if he gives them Nate, who they hate because of losing money due to Howard Archibald. However, Chuck decides not to and sets up Dan instead. Bart finds out that Chuck was planning to buy the bar she wants to save, and tells him again that he is a disappointment. Meanwhile, Blair sees that Chuck is willing to help Vanessa and ends the deal; meaning he won and can have sex with her.
Before they can, he asks her to tell him she loves him. When she can't, he leaves. Saddened at how Chuck is behaving, Blair finally tells him she loves him but he rejects her. He eventually comes around and after she calms him down, he leaves her a note saying he's leaving because she deserves better O Brother, Where Bart Thou? It's revealed that he left Chuck the majority of shares in Bass Industries.
Angry, Jack sets Chuck up to show the board that he isn't suited for the job and he succeeds Gone with the Will. Wanting to get Jack out for good, Chuck teams up with Lily to get rid of him. They are unsuccessful until Lily has the idea to finish her and Bart's original plans and adopt Chuck; thus becoming his legal guardian and able to take over the company. While high on cocaine, Jack attempts to rape Lily but is stopped by Chuck in time. When Serena begins dating a con artist, Gabriel Edwardshe teams up with Blair to fix things.
This causes Nate to become jealous and confront Chuck about his proximity to Blair, and tells him to either make it work with her or let her go Southern Gentlemen Prefer Blondes. While on a mission to catch Poppy Liftonthe real con artist, Blair asks Chuck to reveal her true feelings for her. Feeling he can't make her happy, he tells her that she was just a game to him, and she cries and walks away. Soon after, he sabotages her prom plans to follow the Prom Scrapbook she made as a child, making sure she has the perfect night.
He also votes for her about a hundred times to make sure she wins prom queen Valley Girls. Hurt, Chuck tells her that the hurt and lies are for nothing now and runs away to Europe. A week later, he returns and tracks Blair down. He admits that she caught up with him everywhere, and that he brought her gifts from all her favorite places in Europe. Finally, he tells her he loves her too and they passionately kiss, entering a relationship. They are not a traditional couple, and play a game all summer.
Chuck seduces a girl at random and, before anything can actually happen, Blair appears, plays the "scorned woman" and humiliates the girl. They do this in order to ensure that their relationship stays exciting. Blair was very content with this game, until Serena causes her to question it.
Blair tells Chuck she no longer wishes to play this game, and Chuck easily complies telling her that he only wants her to be happy. Chuck begins to be immersed in his work, including not spending a lot of time with Blair.
Wanting to buy a hotel club from Sean McPherson, Chuck is told to buy a particular photo up for auction at the Sotheby's auction. However, Blair is also wanting the photo to secure a position with a society club.

Serena ultimately wins the photo, and gives it to Blair. Wanting Chuck to succeed, she gives it to him. However, they deduce that Georgina set it up and he ends his interest in schmoozing McPherson. After Blair's failures to conquer NYU, he confronts her and tells her that she was able to make him an honest man and is someone special.
He also sets her up with a paparazzi to make her feel good Dan de Fleurette. His plans get canceled, so he shows up at the dinner and gets a little too much info from one of Blair's new minions. Then he sees Blair and the man he kissed talking and laughing and he realizes something is definitely up. Blair's plan is revealed when Vanessa hides a microphone in her purse, and her nasty rant about Vanessa is aired to the entire audience, including how she used Chuck to get the speech.
Blair goes over to Chuck's to apologize but he needs time to think about it. When it's time for his club to open, he leaves Blair out of the planning due to still feeling like he can't trust her. She has Jack send over a liquor license to help but eventually finds out it was a fake.

In The Debarted it is the anniversary of Bart's death and Chuck wrestles with the dilemma of following his conscience or that of his father. All day he is very agitated with everyone, especially Blair who wants to comfort him and thinks he should visit his father's grave. He even has visions of his father, who berates Chuck for being soft and not having the keen business sense that he has.
When on the way to a big business meeting, he learns that Serena has been in a car accident. He turns his limo around and goes to the hospital much to his father's ghost's dismay, and he finally blows up, causing the ghost vanishes. When he enters the hospital, he is overcome with emotion and is reminded of when he came to see his father right before his death.
Blair finds him sitting in the hospital floor. She tells him that everyone is there and comforts him, telling him that he has become a man in ways that his father never was and pulls him back up.
